The upgrade process of DotNetNuke is to unzip the new version on top of the old version - overwriting any files, and then let it do it's magic...

I wonder - if a file is removed from DotNetNuke in a new version - are there any precautions taking place in the upgrade process or new packaging that would remove those files that are no longer being used, or overwrite them with empty files?

every version can contain a ##.##.##.txt file, which defines what files need deleting upon upgrade. A few versions back support for this was also added to the module installer, so modules can now delete obsolete files as well
