Hmm, ok, thats going to make our move from r.a.d. to FCK a bit more difficult. With the r.a.d. editor the folders for Flash, Doc, Images, Media and Templates were created by the editor. You can also assign those folder locations in the web.config. Because each Portal has a root the locatiosn were just /specialImages etc.
FCKeditor provider is trying to follow the DNN rules and in DNN each portal has its own root folder that is different from each other. But, as always you can break the rules by using the default image and flash gallery that comes with the FCKeditor. The current galleries that comes with the provider were build to accommodate the functionality to the DNN standards.
As you may know, the FCKeditor has its own file manager and folder locations are established in the web.config (Just as you need)
You need to:
- Download the FCKeditor package from www.fckeditor.net
- Copy the fckeditor\editor\filemanager from your unzipped content to the Providers\HtmlEditorProviders\Fck\FCKeditor\editor
- Change the web.config variable to look like:
FCKConfig.ImageUploadURL = FCKConfig.BasePath + 'filemanager/upload/aspx/upload.' + _QuickUploadLanguage + '?Type=Image' ;
Maybe you will need the FredCK.FCKeditorV2.dll from the FCKeditor.net package that can be loaded from the same site

Is there a good way to insert .wmv files into the FCK editor?
Yes, the link browser is intended for whatever other files than flash and images. You can upload, etc, as it uses the standard URL Control that comes with DNN to generate file links, externar or interna links, etc.
Hope it helps
