Are they getting the Windows IIS login? If so then it sounds like the site isn't in the Intranet or Trusted Sites section of the internet options on the computer they're using.

Yes, the site is a trusted on the local workstation, same issue after making changes:

I uncomment the authentication line in the web.config

(<!-- add name="Authentication" type="DotNetNuke.HttpModules.AuthenticationModule, DotNetNuke.HttpModules.Authentication" / -->),

Tested three different workstations with IE 6 and IE 7, two seperate user accounts, same issue.

Users are getting Windows login window before home page.

I am looking for an auto login, based on the AD user, so that the user will not need to enter their user ID or password to access the portal.

Add the website in as a trusted or intranet site in IE.

I'm not sure what's wrong with your setup as auto login based on the AD user so that they don't have to enter their userid or password is exactly how it normally works if the <add name="Authentication"..... /> is uncommented and the site is a trusted site. If they log in manually does it work (either entering their credentials in the Windows Login or by clicking login on the DNN site and entering their credentials (domain\username and password) )?

As an alternative (I had issues with the AD stuff myself, when I did get it working, didn't like it), check out SW.AutoLogon.  I wrote this module to handle, amongst several other cases, AD login without having to modify the web.config.  All it requires is that the users exist in DNN, IIS be disabled on anonymous access and enabled for integrated security.  We are using this module at my place of employment and have 800 users hitting the site all day.  The other benefit is that I personally hate browsing the site as admin (too much fluff), so I can use one of the other modes in my module to let me switch to something different really quick and easy (and tie it down so I'm the only one who can).
