I just got this error in 4.6.2

Commenting out the Compression line did the trick, although I'm not sure it was the problem.

Unfortunately commenting out the web.config line (if that's what you are referring to) will only fix the problem temporarily, not permanently.

We are also having the same problem (all menus disappear except for Host menu) with a 04.05.05 site, Page, Moderate Caching, No Compression, No Whitespace Filter.
 
This site only has 12-20 simultaneous users, and it appears to happen if they log on around the same time.
 
There is also an “Application Started” in the event log around the same time as the problem occurs. It has no corresponding application shutdown.  
 
A Restart Application clears the problem temporarily.

New clues to this problem ... our (very best) developer, has found that this problem seems to occur after a Windows reboot. We were unaware of the reboots because they were from the automatic Windows Update Agent. In the DNN event log you can see an “Application Start” with out a corresponding application shutdown. Note: This is different than a manual DNN application restart, that shows both shutdown and start.
 
We are guessing that the cache is not coming up clean for some reason after the Windows reboot.
 
Please reply if you have shutdown events in your Windows event log that correspond to your problem.
