Although you did not post your entire .dnn file or indicate what files you are including in resources.zip, I'm wondering if you are confusing the use of the resources.zip file with the requirement that any files listed in <file > nodes be simply included (without any directory structure) in the module package .zip file.  For example, based on the portion of the .dnn file you posted, the EventNotification.vb file should not be placed in a resources.zip file but directly in the module package .zip file.

If you are using the resources.zip file to  encapsulate support files such as .resx and image files, check that you have done the following:

1. Include a <resourcefile >resources.zip</resourcefile> node in the manifest.  If I recall correctly, it should follow the <version> node but I'd have to check to be certain.

2. Create within resources.zip the desired directly structure into which locations you want each included file placed. Files included in the resources.zip directory structure should not be listed separately in the .dnn manifest.

A good way to see how manifest files should be set up is to look at those used in core modules. The blog module is one of the classics (though it is for DNN 3.x) for showing how to install multiple modules.
