If we have logos that are supposed to be transparent, they actually show up with kind of a white background on IE 6 but display perfectly in IE 7. Does anyone know how to resolve this?

IE doesn't support transparent PNG files before version 7.  You can include the pngFix javascript hack to fix this for images (not for backgrounds).  If you need background support, you can use the same principle as pngFix to use IE 6's AlphaImageLoader filter to load the image, but it won't work right if you need to use background positioning.
