I have this problem and I do not have Scheduleer on and never have.   This site has been upgraded over a number of versions and is at 4.8.0.   I don't think there was a problem before 4.8.0.

This is a lot of unpaid cleanup for me it seemss.

Since there are 10 threads at least on this issue..  have we actually narrowed it down and said there is one or more issues (documented)...

I'm still on 4.7 and I can say that since disabling the scheduled file sync earlier on in this thread, I've not lost any file or folder permissions that I've been aware of. It was happening quite regularly before that.

There are still funny things going on now and then, and I have a handful of files in the root portal that simply refuse to be seen by DNN, but the scheduler was definitely causing the bigger problems.
