Your suggestion has helped me find the solution.
Everytime I created the source code for a new module I would add the code you listed in your post above to the web.config file. But it seems that when I added a LinqDataSource and built the solution visual studio would add another assembly to the <assemblies> section of the web.config file as below.

When I deleted this assembly the site worked as normal.
Do you know why this happens and why it breaks the site?
