I am currently developing a module that searches against one of our companies databases.  I am trying to set up the DataProvider class and SqlDataProvider classes but I have a few questions.  First, what all fields do I need to keep in the dotnetnuke database?  And do I need to just add the new overridden methods for my external database for the searches stored procedures.  Second, in the DataProvider abstract class, do I need to add another CreateProvider method for retrieving the second connection string from the config file?

You can have a module that does not connect to the DNN database at all and only connects to your company database.  We are connection to an Oracle DB where I work with on of our modules.  To make it easier, you also do not need to follow the DataProvider architect for a module that will only be used internally.  You can just write your module to directly access the companies database.  Where you store the connectionString for the company database and how you retireive it is up to you.  The only reason you would want to use the DataProvider model, is if you would want the module to be able to access multiple DB (SQL, Oracle, MySQL, FireBird, etc).  If that is not important you are adding a layer of difficulty to your module you do not need.
