Hello thanks for taking the time to read my question.

  I think this should be pretty easy for someone to answer.  I'm taking a template and converting it to a DNN skin.  One problem I am having is the positioning.  The contentpane is a DIV tag.  That DIV tag is contained in another DIV tag (We'll call that the parent DIV).

  The CSS positioning of the contentpane is based on the size and placement of the parent DIV.  But it doesn't seem to be respecting that.  Is this because the contentpane is runat="server" and the parent DIV is not?   I'm not sure why the positioning isn't working once I switch the modules to runat="server"

  If someone could help it'd be really great, thanks.

I am just taking a guess here, but if the CSS is doing the positioning based on the DIV Id, then when you change it to a .Net control that ID is no longer the same on client render.  For instance, id="ContentPane" when rendered to the client browser may be something like id="c00_pane_contentPain".  This if the style is set to control "contentPane" it does not exist it is now c00_pane_contnetPain etc.  This is the first place I would look.
