Is there any harm in using the Install Package the first time DNN was installed and then installing using the SourceCode Package over top? Will this mess up the site we currently have?

Only install the source if you need to review the source or intend to modify the core application.  The install version has everything you need, even for developing modules.  Do not install source over the top of anything.

What folder would I find the Starter information for developing modules from the Install package?  Where does it put this information?
