I have an old website (asp) that houses most of my current website.

www.mydomain.com.

I need to setup a DNN site with the a domain name similar to the following:

www.mydomain.com/newsite.

We host the server onsite.

Your advice is appreciated.

Sure.  Create a folder named Newsite in the root of your web site, make it an Application in IIS and set it for ASP.NET 2.0.  Upload the DNN files from the Install download, hit the www.mydomain.com/newsite address with a browser and walk through the install.
