I have installed DNN through GoDaddy's quick-install apps online service. The service installed DNN to a directory call \dnn. Everything works fine in this directory but I would like to rename the directory something different to associate it with my site name.

What does it take to rename the default directory for a DNN install? I understand I will have to change my domain name redirection but I am wondering if I will break anything else in the process of renaming this directory.

Before you do it, login to the site and add a new portal alias that will reflect the new folder name.  Then you can rename it.

If you have added a lot of content and images in Text/HTML modules you MIGHT need to fix a few, but otherwise, it shouldn't be too big of a deal

You can even move your installation at root path of Godaddy. This will help you host multiple parent portals under single dotnetnuke installation.

Did this work for you?  I have the same issue, although now DNN is up to v5.02.  I attempted the proposed solution but it did not work.  I even recycled the app pool before I hit the new alias from my browser.

Yes, it works. You can also use this method for DotNetNuke 5.5.1 and later.
