I'm having issues with my the links in the main menu of my portal. I have mywebsite.company.com and my IP as Portal Alias. However, whenever someone visits the portal using mywebsite.company.com and clicks on one of the menu items. The link leads the user to my IP adress. Is this a built-in DNN behavior? How can I fix this issues where a user clicks a menu item on mywebsite.company.com and goes to the page on the mywebsite.company.com.

Have you added mywebsite.company.com as an additional portal alias to your portal.  If not, you should.  You can do this by going to Admin - Site Settings, and scrolling down to the bottom where you will see a Portal Aliases section.  From there you can click 'Add New HTTP Alias'.  Note that you will need to be logged in as a host superuser.

Both mywebsite.company.com and the IP are already listed in the Portal Aliases section.
