Just found this thread, sorry for the delay.

This is actually a side-effect of a change made to resolve this security issue - http://www.dotnetnuke.com/News/SecurityPolicy/SecurityBulletinno12/tabid/1148/Default.aspx . If during install, the config detects that the validationkey is a known default ("F9D1A2D3E1D3E2F7B3D9F90FF3965ABDAC304902") then it regenerates new keys. You can probably work around this by ensuring that your validationkey does not match that value, but I think that the logic should detect the InstallMemberRole value and only regenerate the machinekey if it is false. I've created an issue for this @ http://support.dotnetnuke.com/issue/ViewIssue.aspx?id=9331&PROJID=2
