Will modules developed against CE version always work on both versions. And vice versa.

I asume there is a difference in Dotnetnuke.dll

you assume wrong, there will be no difference

the DNN core application will be identical no matter if you use PE or CE edition

eg, this can be inferred from the PE Faq:

Do I have to reinstall my Community Edition instance in order to move to Professional Edition?

No- Community Edition users can convert to a Professional Edition subscription without impacting their DotNetNuke application at all.  No re-coding or modifications are required, and NO data will be lost.

Thanks Erik for you thoughts but..

I am rather sure its a different build DotNetNuke.dll, but I hope you are right it makes no differens today.

The PE faq you refer to is not correct today . There is a if ...

The if is  - You must have a Community release that is less or equal to the Professional Edition.

So I hope there will be a PE rel 5 around the corner otherwise the rel 5 developement in the eccosystem will stop.

Yes - it would be nice that since the IMC issue on 5.0.0 whereby it simply hadn't been tested and released as defective, that the 5.0.1 issue promised actually sees the light of day.

Presumably this sort of dropoff will now not happen with the $2000 version, but could still happen on the CE version? In which case they won't be interchangeable will they?
