We've been setting up our portals with the default path ie Portals/idnumber but that started getting confusing trying to find portals that way so we started to change the path to something like Portals/sitename however when going to the File Manager there is no files or folders listed, even after creating new folders.

IMHO you should stick with the portalID in portal directory, there had been known issues with custom portaldirectory paths in the core and 3rd party modules.
