I am currently on 5.4.1 and trying to upgrade to 5.5.1 on my dev site. It is a source code site. Here is what I am doing:
1) Backups db and files
2) Dowloaded DotNetNuke_Professional_05.05.01_Source.zip and unblocked it (right click->properties->Unblock)
3) Reboot my machine
4) Reset the web config customErrors to mode="Remote Only" (other wise I get errors from the upgrade process)
5) Extract all the files from the zip to my c:\DotNetNuke folder
6) Launch my site at the /install/install.aspx?mode=upgrade

It starts but then ends with this error:

Current Assembly Version: 05.05.01

Current Database Version: 05.04.01

Issue is solved.

On the advice of DNN support saying the actual upgrade scripts all ran to completion, after I received the error I did an iisreset and tried connecting to the site.

I got the Telerik version error so I modified my web.config to the proper version the copied the new files over to my website/bin folder.

Launched the site and all looks well.  I haven't gone through it with a fine tooth comb yet but it's up an running.

Maybe that'll help else too.
