I am trying to use a flash app and .xml file to rotate images in the logo.  With no luck yet, is this possible using DNN 5.3.1 and the default skin?

Yes, but mostly the issue is that the flash file cannot find the XML file, caused by the DNN url rewriter.
You need to pass the full path to the XML file to the flash file like this:
/Portals/0/file.xml
