I just reread the original posts and now believe that you are creating links to a site page rather than links to download or open a file. In that case my above post on folder permissions would not apply and more likely the issue is with the registration of the LinkClickHandler in web.config.

Just to rule out other issues - how are you creating the site page links . . . HTML module or Links module or other module?

 Thankyou Chris, this helped. WebsitePanel had removed the handler section and after adding it back this issue got sorted out.
