if the root entry is missing, you need to recreate it (Manually)

Okay, I found the fix, this can be marked as solved.

Incase anyone else runs into this issue.

Create a new page called Host.
drop a Console module onto the blank page.
go into Tab table, make a list of each //host/* page and the corresponding tabID

then go over to the TabPermission table and change any of the matching tabs RoleID to -2

then individually go and change the parent of these ophaned pages to Host.

the urls for each one will be

http://yourwebsite.com/Host/PageName/tabid/Correspondingtab/portalid/0/Default.aspx

pagename example = portals
correspondingtab = 18

just go to each url and edit / edit the parent.
