this is very strange indeed. You may try ckeditor provider from dnnckeditor.codeplex.com, if it shows the same phenomena, there must be a difference in the module or core code itself.

After many hours of debugging I found out what the issue was. It was AbsoluteToRelativeUrls. We were using an alias of www for our website internally (I know, not the greatest idea ever). So when you would save it, it would try to make it a relative url because it was an alias and would cause the rewriting of the URL.

See the post above. I had an alias of www. Dotnetnuke is rewriting urls when you save content so that the domain isn't saved, but having www threw it all out of whack. You may have either the same alias in your portal or another one that is having the same effect.
