Just wondering, could I use 1 DNN installation and the use a different application pool for each portal.
Or would that be a waste of application pools.

You can, but it's recommended that you create a new website in IIS as well. So in short, www.domainA.com (PortalID 0) and www.domainB.com (PortalID 1) both have independent Sites and AppPools.

One advantage of this configuration is you get separate logging for each portal.

Yes, you would have to create two IIS sites to split them into two app pools ofcourse.
But what I was wondering.
Would it give a problem if app pool A (with portal 0) would try to recycle, while app pool B (with portal 1) is still active.

One of the big advantage of running each application in individual pools is so that fault in one pool does not affect other. So to answer your question, if you have two sites configured in IIS to use separate application pools, then one will not affect other.

There are a few things to keep in mind while running same installation in diffrent apppools.

1. Stale cache. Since each app pool gets its own cache bucket you could get stale data in portals running different apppools. unless you use a multi process aware caching provider like Webrequest Caching Provider available in dnn pro.

2. App restarts initiated by DNN will cause all app pools to restart. DNN initiates an app restart by touching the web.config file. I'm guessing that in your setup you will be running all your portal from the same folder in disk. which means they would be sharing the same web.confg. which means touching it would restart all of them ;)
