I use DNN 6.0.1.310. Everything works fine except Install Extension Wizard and File Manager. 

Install Extension Wizard - after I select extension package file and click on Next an error message appears: A critical error has occurred. Request for the permission of type 'System.Security.Permissions.FileIOPermission, mscorlib, Version=2.0.0.0, Culture=neutral, PublicKeyToken=b77a5c561934e089' failed.

File Manager: uploading and deleting files and deleting folders work correctly, but when I try to create new folder the same error message apears: Request for the permission of type \'System.Security.Permissions.FileIOPermission, mscorlib, Version=2.0.0.0, Culture=neutral, PublicKeyToken=b77a5c561934e089\' failed.

I think DNN tries to write outside of application folder, is there any path configuration which could be wrong?

I've found out that this code
new PortalController().GetPortal(1).HomeDirectoryMapPath
returns 'Portal Root' but should return something like 'E:\www-data\mydomain\iis_root\www\Portals\1' - thats what I get when I call String.Format("{0}\\{1}\\", Globals.ApplicationMapPath, HomeDirectory.Replace("/", "\\")) manually.

are you using a parent or child portal?

Thanks for fast response. I think the problem is caused by my hosting provider settings which allow only Medium trust level. I've created a test page which only tries to create a subfolder - this leads to FileIOPermissionException. The issue is described here:
FileIOPermission CreateDirectory does not work as expected
CreateDirectory fails in MediumTrust
So I think the least painfull solution for me is to compile DNN for ASP.NET 4.0

DNN is running without modifications on ASP.Net 4, but you need to modify web.config
