Accepted Answer 
The problem solved itself when I "turned of" the old website (in IIS) and added/changed the bindings in the IIS so the new website was the only one of them running and the one reached by the visitors.

From this I can only come to the conclusion that even though the websites had different site aliases in DNN and different Host names in the IIS they came in some sort of conflict with each other.

I just found out that using an underscore in your local URL may cause login problems in IE, so that was probably the issue here as well.
