I installed the DNN Forum module as see that that the default theme is Blue as found in the /DesktopModules/Forum/Themes/ folder. I want to apply my own style to the forum module so I created a new Theme and .css file i.e. /DesktopModules/Forum/Themes/NewTheme/newTheme.css

How do I change the DNN Forum Module to use this new theme. Or, do I have to just update the Blue.css file with my changes.

There may well be a better way but i couldn't find any information so did just that - edited the blue.css file. There are a number of pages that link from forum buttons (eg Reply, Edit, Search etc) that derive their formats from the portal or site theme and not the forum theme so you may have some issues if the site and forum themes aren't consistent.
Make sure you keep back up copies of the original files in case you need to revert back ... which I did a couiple of times before i was happy with the results.

You best option is to copy a theme, from DesktopModules/Forum/Themes/ and rename the folder and the css file located within it (ex: Blue/Blue.css would be NewName/NewName.css). Replacing images and editing the css file are what changes the theme.
