Here's my issue:

I have my site which is an application that is in a subfolder:

http://www.domain.com/siteA

When I create a link in the HTML editor it creates links in the following manner:

/siteA/page.aspx

The problem is that I want multiple alias such as:

So the link won't work site it references SiteA.

Has anybody found a solution to this?  I know this is what <base href="..."> but this is probably not a DNN friendly solution (or is it?).  I can edit the links in the HTML view of the editor, but this is not good for our content team.

What are you trying to achieve?  An alias is typically associated with the part of a URL which constitutes the address of a site (eg. siteA.domain.com versus www.domain.com/siteA).  The exception to this in DotNetNuke would be if you were naming a child site, but it sounds like you are editing content in a single site? How are you intending the aliases to be used?

Thanks for the reply.

We're editing the content on a single site, but the aliases interact with the skins to change the look of the site and effect authorizations.
