In my skin I have the favicon file in the root of the site and within the skin folder.

I also have this code in place within the skin file:

<link href="https://www.mysite.com/favicon.ico" rel="shortcut icon" type="image/x-icon" />

 Why does it not show up in IE? Any thoughts?

You can actually set the favicon for the site within the site settings. It does not need to be included in your skin.

 I set the icon using the admin site settings area... still does not show up... strange. Thanks for the tip though.

The reference I linked to suggests that IE caches the favicon for a long while.

Try using fiddler to prove to yourself that the browser is requesting it.
