We are trying to upgrade from 5.5.1. to 6.2.2 and the main navigation is hiding behind the links module as well as a flash module (digflash).

Any ideas on how to fix this issue? We have tried to update the z-index in the .mainMenu_SubMenu class. we have been unable to resolve this issue.

Typically this occurs because of the class .DnnModule I recommend you override the z-index for that class
In my multifunction skin http://multifunction.codeplex.com/

I use

.DnnModule{z-index:100;}
