If I've got my own jQuery that I want to include, does this get applied at the skin level or do I need to put it in a content pane on the page somewhere? i.e. an HTML module in a content pane

you can't put it in a hml module because it gets striped out. you can place a script src link in the page header tags when it is only needed in one page, or you can place it in the skin.ascx file. this is what I normally do.

First yoi have to check if jQuery is loaded and if not you have to load it, then you have to add your code or reference to your jquery file.

Here an example with the reister of jquery that is delivered inside DNN:

<script runat="server">

     Private Sub Page_Load(ByVal sender As System.Object, ByVal e As System.EventArgs) Handles MyBase.Load

    DotNetNuke.Framework.jQuery.RequestRegistration()
    DotNetNuke.Framework.jQuery.RequestUIRegistration()

    End Sub
</script>
<script type="text/javascript">
    jQuery(function () {
        jQuery("#JBanner").tabs({ fx: { opacity: "toggle" } }).tabs("rotate", 10000, true);

    });

</script>
