I am not sure what is up.
I made my own auth service and registered it and it shows as a 2nd tab in the login page.
everytime I try to go to admin > extension > auth services > edit login 1 or 2
it saves the value to both logins. if disabled it shows only the builtin one. if enabled it shows both

if I go into the database and in Authentication table and manually change builtin login 1 to False and my login 2 = True
site will still show both of the logins.

no errors in event log when I update the enabled checkbox in either logins.
but the modal popup does not close, until I X out of it.

I would look at how your are storing the "Enabled" value for your module. it sounds like your code might be trying to pull the value from the same location.
