you shouldn't mix url rewrite and real folders, this might result in issues like you are seing now. Delete the folders and concentrate on url rewrites.

If I delete the folders I come to another problem. I have pages for fr-fr, fr-be and fr-lu. If I delete the folder and I have a page 'Accueil' in fr-fr and want that same page name in fr-be, it gives conflicts and dnn always takes the fr-fr page for 'Accueil'. The only way to avoid this problem is to use a different page name (not what I want) or use the folder solution as stated on this url:

The link you mentioned is from old and discontinued Version. If you are using the core Content Localization this won't be work. DNN will create wn pages for each languages if you enable the Content localization.

AFAIK, the Content localization could not be disabled after itw as enabled. I am not sure if this work on the newer Version. I have no idea how we can help you to migrate it yet. Phaps you can get an answer from an other community member.

I solved my problem by showing a popup at my homepage for choosing the preferred language. The choice is saved in a cookie.
