I think the complete answer for you depends upon exactly what type of Module you are creating.

For an "Inline Script Module" or a "Razor Module" or a "User Control Module", one can programmatically add JavaScript includes as-needed, for example based on permissions.

However, another way to do what you want (and it may be easier) is to simply split your functionality into 2 or more sets and build a control for each set.

So, for example, you could build 2 Modules, for example ManagerUserModule and StandardUserModule.

Then, you can include BOTH Modules on your page.

Then, you can use DotNetNuke internals itself to set the permissions on the Modules.

Done.

That would work, and IMHO it would be a good way to go.
