I would like to hide the controls and have it setup so users login to the domain instead of the DotNetNuke logins.

At the same time if the "host" account were to login will that still work? Would I just need to toggle the DotNetNuke logins when I need to use the Host account?

Also, I don't seem to understand "Synchronize Role." Does that mean if I have the same named groups in the domain as in the portal they will get the permissions given to the portal group?

The host account wouldn't be able to log in. You would need to toggle on the DNN logins for the Host account to work or as a work-around you could find your account in the Users table and set IsSuperUser to True (or 1 if using SQL 2000).

You're correct on your understanding of Synchronize Role. It's covered in the .04 version of the AD Provider documentation.
