I want to create a completley custom skin for my register and login page. I want a distinct look for the container and a specefic skin...

From what I see their is know way to change these controls unless I alter the core ascx file. This still does not give me control of the skin it uses. Any idea on how to deal with this?

I don't know about the register page, but for the login page, you can set it to point to a specific page (say, one you created that's just for logging in).

So, create a new page, and apply your custom login skin/container/whatever. Then in Admin > Site Settings > Advanced Settings > Page Management, set your Login page to your new page.

I've done this before for my company's site and it works great. Don't forget that you may have to "Hide" your Login page from the site menu.
