We are not using the Core DNN 4.3.5 search functions at all. Is there any negative implications of removing these modules from the install?    For example, would it affect the search funcitonality of the user manager module?

No, if you are not using the core search then it won't hurt to remove those modules. They are only for input and display of results.

You may also want to stop the indexing of modules in the scheduler.

Thanks.   I would have assumed uninstalling the module would also delete the scheduled event automatically?

AFAIK the scheduled event is not deleted during uninstall, you can enter the scheduler and deactivate the event manually.
