Obviously the following is just a guess (albeit an educated one)

1. Portals on the same installation are part of one DB and one file structure. Therefore, it is impossible to update one portal and not the other. However, it is certainly possible to update to separate installations.

2. Your issue is that your files do not correspond to the DB version. Most likely reason - one of your DNN installations is referencing the wrong DB. Check connection string in the web.config file. Note - there are two places where the connection string exists.

3. If it DOES point to the correct one, let the update run and see if it'll help at the end.
