Are you talking about when you first select the Url option that it already has http:// in the textbox?

If so, just delete that text and put in the js code.

nope, when you save your settings it tacks the http:// before the portion of your statement so it is saved in the DB as http:// window.open('blah.aspx') - you can verify that by looking on the DB

I tried to remove it from the DB but if you do that then the tab setting won't hold and it actually changes it from a URL to a file URL type.

It automatically appends it on Update + even if you alter it on DB level, the link is actually http://www.mysite.com/linkclick.aspx?javascript... so it doesn't work any which way.

Strange.  I tried it on 4.5.5 and it worked.  Maybe you're using a different menu provider than the default?
