I'm sorry but I just can't see how to "re-apply the permissions in the DNN file manager".

I see a Folder Security Settings  where permission can be set but the only "actions" I see in the file manager are

Folders: Add Folder Add Folder Delete Folder Delete Folder Synchronize Files Synchronize Files  
  Files: Refresh Refresh Copy FilesCopy Files Move FilesMove Files  UploadUpload  Delete FilesDelete Files  Filter

in the file manager view (in Admin menu!) simply scroll down to get to the permisssion grif for the folder currently selected above.

Your solution works but the problem reoccur all the time.

Every other day the logo & the background disappear and have to go through the procedure again.

Any ideas on stopping that from happening

Make sure the file sync task under Host, Schedule is disabled. Also, avoid making changes to a sub portal's settings via the Host, Portals menu - only update portal settings via the admin menu when logged into the target portal. These were things that caused this sort of problem previously.
