I should say that I get both "The system cannot find the path specified" and "The system cannot find the file specified" depending on the link chosen but still, only the main page works.

Has ANYONE experienced this issue?

I've used this method for cloning a site recently and it does work. 

So you probably have some small detail that is different on site B: have you checked file permissions, db server permissions, IIS settings like .NET version, host headers, anon access etc.  What do the URLs of site B look like for the missing pages?  Is the url in any way different to the identical page on site A?
