We have tried the solution with creating a virtual folder (and converting it to an application) and it doesnt work. DNN takes over, and when we try to open the url "mywebsite.com/admin" we get the error "Could not load file or assembly 'DotNetNuke.HttpModules' or one of its dependencies. The system cannot find the file specified.". Do you have any other suggestions? Because if this doesnt work, I seriously have to think about changing CMS.

what happens if you call the default page directly (www.mydomaincom/shop/default.aspx)? you may need to adjust the URLrewriter rule. I suggest starting without friendlyURLs, maybe it is easier for you using a 3rd party url rewriting module like UrlMaster from www.ifinity.com.au.

Nope, doesnt work, DNN takes over right away:

The new application will be using MVC, so there will be user-friendly URL's. The above link is just an example.

 I have run into the same issue. I have not been able to figure out how to get a new .NET application to run under the same domain/website as DNN because of the web.config. The only thing I can think of is that maybe you can place a lot of the DNN config portions in a location tag in the web.config. I have not tested this so please do this on a dev instance not production if you want to try it. 

That is the only way I can think of doing it without creating a new URL.
