Have you tried comparing the web.config files, side by side, of a portal where it works and one where it doesn't to see if there are any settings in there that might be causing it?  Had a quick look in a vanilla install's files and there are a few references to logging in it.

I have the same problem:-( I have checked the Host and Admin logging settings (Site Log History - 100 days) and webconfig - nothing helps

Site logs looks like

June 1
"original" portal - ok
"new" portal - empty

June 2
"original" portal - empty
"new portal - empty

June 3
original portal - empty
new portal - ok

June 4
original portal - empty
new portal - part of data

June 5
original portal - part of data
new portal - part of data

June 5
original portal - ok
new portal - ok

June 6
original portal - ok
new portal - empty
