Matthias, I have deleted all the Folder entries from the dbo.Folders.
Then I run a sync. After that, I am able to view the uploader and the error is gone. However, none
of the subfolders appear under the Site Root and in the database table, I can only see one entry
which is the portal root.
How can I add the rest of the folders? I did try recursive sync.

Thats nice to hear.

The Folders before the Portal root folders are not accessable by the FileManager in DNN.  This are systemfolders, they should not be accessable by security issues!

It looks like that only the uploader is fixed. Everything else is messed up. The links to downloadable products are gone and nothing is in sync. There must be a solution for that. My solution doesn't seem to do the right job.

Please check the permissions on the physical System and be sure you inherit the permissions to all files and subfolders.  Iuser must have read permission and the application pool user must have full Access.

Also check the permission Setting on the DNN File Manager for your users and Groups.
