I agree that if the jQuery is part of the module itself (I missed that part), you should inject the scripts from the module.
That's easy to do with asp.net, check the code in the skin object I mentioned if you don't know how to.

To answer your question:
There  is no central place to force injection without hacking the core.
(read inject the code in default.aspx)

I am sorry for misreading the original question.

The correct way to do this is to inject the jquery from inside the modules. Timo's skinobject is probably a good sample to see how to do the injection
