The issue is not the skin. 

When the skin does not reconize $ or Jquery then jquery is not loaded and Jquery is loaded by DNN.

I hope i making sense

I just imported the Google CDN and now it worked when i clicked on upload it let me choose the file. From day 1 when i posted the site I have been saying it is not loading the jquery. For some reason DNN is loading jquery file. Anyways, Thanks

I disagree with you.

The message...

Uncaught TypeError: $(...).lavaLamp is not a function in file custom.js
Line 30: $("#standardMenu ul.rootMenu").lavaLamp({fx: 'easeOutExpo', speed: 600});

It's clearly telling you that it is perfectly happy with $ and the selector. The lavaLamp method is the problem. You may think your problem has gone away, possibly it has, but it certainly was not a failure to load jQuery.

I do not understand on what basis you would disagree with me.

I hard coded the script tag with the Google CDN for Jquery in custom.js and the other .js files and the errors were resolved in the console. 

I am not an expert but I know if any errors that say $ or Jquery is not reconzied means the jquery is not loading or may be partially loading, so I tried to resolve that errors first and subsequently all the others which I did not understand to be honest resolved as well.

Maybe I've missed something.

I disagreed because I believe that none of the error messages you posted say that $ or jQuery were unrecognized.
