Guess you know this, but don't forget you must put an asp.net 2.0 app like DNN in an application pool with only 2.0 apps or you wil get some really strange results...

Uninstall asp.net 2.0 as well 1.0 when installed and the application server. Reboot and looking what is remaining in the directory "C:\WINDOWS\Microsoft.NET". When you find the file aspnet _iis.exe, execute it with the option -u (uninstall and clears most of the old registry entries). Now check the logs (event viewer) if there are any entries (errors & warnings). When errors are still remaining - solve it.
Reinstall the application server and the .NET framework.
