And on top of that, I think that the site admin needs to know it beforehand and agree to it.  I don't want it to be too easy for module developers to just start putting everything in the web.config, because then you have compatability issues to worry about and conflicts with other modules..

Amen to that! Either let the host account say "Yes, modify my web.config" or "No, I'll do it myself" and then display the code changes required.

I'm hoping this can be acknowledged as an issue and commented on by the Core Team...

Not sure how to officially submit this issue (other than Gemini) but it is a big current issue..
