As many people here have mentioned it really depends on the modules you use, the skin you apply, and the menu component that you use.

I personally have modified my website http://www.mitchelsellers.com to use the CSS NavMenu component for my site's navigation, this renders the site menu as a standard unordered list and uses CSS for all styling.  Also careful consideration of the modules used is an important item as those are the ones that really render a bulk of the HTML.

Also, tools such as PageBlaster by Snapsis allow you to "fix" incorrect HTML from offending modules.  For example the Snapsis.com website validates to XHTML strict thanks to the tools provided by PageBlaster.
