Based upon feedback we have received, popups will not be enabled by default for third-party modules. As Robert had indicated, there is an issue when you specify supportsPopUps within the manifest on DNN 5.x installs. All core modules and controls will still have popups enabled by default, but third-party module will have to update their manifest to enable popups. I believe we are still looking at options so that a module developer can have a single install package that supports DNN 5.x and DNN 6.x.

As a side note, the modal popup functionality is really a great improvement for the framework. I would encourage all module developers to explore their options to see what it takes to ensure their module works well with all the new UI/UX updates.
