Patrick, please check PortalAlias list in portal settings, whether there are additional ones created automatically?

I'm sorry, should of posted an update.  What I did to fix was I had downgraded back to 5.6.1 and then deleselected the track this link selections and made sure my links worked correctly and then did the upgrade again.  Had no errors after that.  I did notice weird portal alias' had been created also, but once I deleted them they didn't come back.  I did not turn off friendly URLs at all or any ot the other things you have listed.

Wow, yes... there are dozens of them that seem to have been added automatically.  Do you know how I remove these? The portals control seems different in 5.6.2

Yes! Deleting the extra bogus portal aliases solved the problem. I can now access all the links on my site, Very good call sir!

Thanks so much for the reply. Turns out that the bogus portal aliases were the culprit (at least deleting them solved the problem). So I did not need to restore my previous install as you suggested. Acting on the suggestion from Sebastian, I deleted several dozen aliases that must have been added during the upgrade. I wonder if the "track this link selections" had anything to do with the creation of extra aliases... which might explain why your procedure  also worked.

Anyway, thanks for your thoughtfulness in posting the update!
